I can't figure out what the difference is between brown and seal brown. Visually it's easy: brown looks brown while seal brown looks more like black with a hint of brown but genetically they both look identical to me: Ee Ata & Ee Ata

The "brown" has dun so it looks different to a seal brown, which doesn't have any modifiers acting on it.

The seal brown in that link also has roan, which lightens the coat :)

When I went to try it with customized horse, I couldn't even choose brown for my Gypsy. There was only seal brown available...

So what would be a difference in gene display (in EV) between brown and seal brown if there was no roan, dun or anything else involved ? Just plain solid: one brown and one seal brown ?

There is no brown on it's own, it's just seal brown.

If you're talking about brown dun it is not a base coat color, you have to add dun to a seal brown base. In the custom horse menu Dun is underneath Base Coat.
In the gene display, a brown dun horse would show it has dun (Dd or DD) along with a seal brown base. The difference between the 2 horses in your example is that the first one has no dun (dd) and the 2nd has dun (Dd). Without dun the 2nd horse would be just be seal brown.
