Is there any chance of getting a horse that's not bay, chestnut, black or white in a randomly generated foundation, or must it be a custom made foundie?

Depending on breed there is a low chance of that happening. But I believe that there were some genes that were only available via customs.

For example when I went to create a few QHs, I only got 2 that were not the normal colors(bay,black,chestnut ect...). But for lippys 90% are grey(that I made)

You can get other colors. Ive had plenty of Grullo, Red Dun, Classic Dun, Buckskin, Palomino, etc. But it will depend on what breed you are looking at what colors you can get, and what comes out most often. Bay, black and chestnut (and grey over those or any color) are just the most common ones that come out :)

Well specifically I was trying to get a Morgan with a cream gene....

And breeds that can be almost any color (like mustangs), you would think have some chance of being those colors. But I'm not sure, which is why I am asking rather than spending thousands on experimenting.

Even the super rare genes (flax, silver, sooty, pangare) show up occasionally (in the breeds that have them.) They can just be super duper rare, and sometimes show up hidden under base colors that don't show them. I get single cream dilutes (buckskins and smoky blacks, usually) with some success, and occasionally duns. I haven't specifically experimented with Morgans, but imagine it's similar for them as for the Vanners and minis I've created more of recently.

my minis are all foundation and i have palomino, ivory gold champagne, amber champagne, classic dun, and all kinds of patterns. BUT for every foundation that i kept, i probably sent 5 to 10 others to the RC. generally, if you want dilutes/patterns, you have to be patient and be willing to spend quite a bit of money.
