Lineages broken?

So I have been doing a non speciality stats project... where I started with 30 pairs of pain foundation 3 year olds... and bred them at 3 after specialising them in western. 
Recently, today actually, I just went through the foals in the 3rd generation, and noticed that the horses in the second generation as well as the foundations themselves are missing from the lineages. The second generation parents aside from one stallion are all "Deceased" and the foundations just say "Foundation".

I own the foundations still, they're in my Former Horses! I only noticed the missing generation link because I wanted to name my 3rd generations after a horse in their lineage of their same gender... not possibly now.

I did abandon center the second generation but, is the rescue really means to wipe lineages if the horses die in there?! I did not think it was supposed to wipe lineages unless it is manually deleted by a player? There are one or two with links all the way to foundation but that's because the middle generation was adopted...
