In lined pedigrees several of my horses have full pedigrees on one side and foundation horses before the parents on the other side. Do I count the most recent horse as a 5th generation or  something different?

when labeling generations, you use the longest pedigree.

so if you have a horse with a foundation parent and a fifth generation parent, the foal will be six generation regardless of the foundation parent.
