I've noticed that training the young horse (0-2 years old) directly on the horse's page, some gain 4 points toward a stat boost per day, some gain 5. I also accidentally missed a couple days of training them on their page. Once the foal ages to 3 years old, if I haven't achieved 100% on the training bar prior to then, can I still convert what I have, toward a stat boost? Or is it lost if I don't reach that 100% before they turn 3 and are ready to start entering shows/riding school?

Also, in the drop-down menu for training 0-1 year olds, do I actually need to be conscientious of selecting each option at least once (ie: halter breaking, desensitizing and so forth).... does that influence that amount of points earned toward a stat boost?

If I'm understanding correctly:

The total % your bar has when you select your young horse training dictates how much of a +/+ you get to the two stats for w/e discipline you chose. When you pull 3yos you'll notice they only get like +6/+7 since their bar is 47% full.

As for the options for foal training: you need to pick a different option every day to get the bar to 100%. The 1-2yo training has 1 "extra" day (so 7 days to train, with 6 options to choose), so if you mess up there you can go back and pick the one you missed (if you remember which).

The % goes up at varying rates, it's not a flat +% per option, however I believe if you get the bar to 66% by the time they are going on 2yo (correctly choosing a different option each day) you will get 100% by 3yo, unless you miss a "break in" day.

* Also might add:

If for whatever reason your foals base stats (more directed towards nss, but it applies to any/all gained stats after birth if you mess up treats) are different from their total stats at birth you can fix that the same way you would if you were cubing i.e: by selecting the wrong discipline and the switching it later. It's useful if you don't feel like double converting to breed (if the stud/brood were treated wrong and picked up an odd stat here and there) and they're less than 10 total stat nss off their base stat nss. You effectively "fix" it on the foals generation.

The foal assignment stats are split as evenly as they can be and is calculated on the % trained, the variance of options and the base stats that we know of.
